First off, change out your rotors. Those will just warp again,and they'll do it sooner this time.

Get back to us after you did that.

Although it's unlikely they took THAT much off. It's usually a few thou. Not literal 1/4s of an inch.

Minimum rotor thickness is .787 or .20 mm.
I had a similar issue with the Tacoma. Pedal would go all the way to the floor and it was week even after new pads shims and rotors. I bled the system and all the calipers but still weak. It wasn't untill I started at the master cylinder then the all the abs lines then the rear and front calipers That when started to feel solid and the pedal stopped going to the floor. Brake fluid everywhere and that shit gets hot with truck running. Finished of by dousing the engine compartment in isopropyl alcohol and my self with some Caribbean rum.

Kinda ridiculous that you had to bench bleed the master in order to get a stiff pedal after a pad slap.

Yeesh.
I think it was like that from the previous owner. After I swapped pads and rotors and still shitty I knew it was air in the system.

Thank you! I said fuck it and ordered some new rotors. I talked to my buddy and he said that the master cylinder could be a possible issue aswell so I'm going to get a new one of those.

So I'm a little confused. you keep talking about upgrading the rotor size. Are you saying that you did the tundra brake upgrade? If so did you change out the rotors and calipers? Are you running 13WL Calipers and 06 Tundra Rotors? did you do the conversion or was it done for you? Also when was the last time your rear brakes were done? I know that it is a lot of questions but it will help us get a baseline of what may be going on. I would lean toward air in the system from what you have told us because a frozen caliper will cause the truck to pull hard when braking.
